This will only help to get both engines working on the same throttle lever, but I do not believe it will help to get the engines operating on separate throttle levers.
The really odd thing is that the throttle lever is only controlling one engine, whereas the keyboard is controlling both. If you only have one engine selected, the throttle lever on the joystick and the F1-F4 keys should only control that engine. It's odd that the throttle lever on the joystick only controls one engine while the F1-F4 keys control them all.
My suggestion would be to take a real close look at the joystick config settings, as well as your FS control settings. In FSX, you can map an axis for each engine (up to four), so if your joystick has two throttle levers, you could put engines 1 and 2 on the left lever and engines 3 and 4 on the right lever. Not sure how that would work if you regularly go between two and four engine aircraft (you may need to remap the axes every time, I dunno), or how you would want to control a three-holer with two throttle levers.
